Biosystem & Bioprocesses Engineering
From mathematical modeling and computer-aided simulation to design, control and optimization of bioprocesses and biological systems.
The world around us can be explained to a great extent by understanding the systems that compose it and the processes that connect them.
The IIM-CSIC's Biosystem & Bioprocess Engineering group seeks to develop new methods and tools (mainly software) for process systems engineering, which enable the simulation, optimization and control of bioprocesses, such as those involved in food processing and preservation and in industrial biotechnology.
The group applies process systems engineering methods to improve the efficiency of key industrial processes, reducing their environmental impact and improving the quality and safety of their products.
Its focus is model identification, optimization, monitoring and robust control of non-linear dynamic systems, including distributed parameter systems (convection-diffusion-reaction). The group considers a broad spectrum of applications, namely fisheries management, food processing, quality and safety—including antimicrobial resistance—and industrial biotechnology.

- Capacidades | Avaliación do valor nutricional dos produtos do mar e deseño de tratamentos e produtos para nutrición personalizada
Deseño e desenvolvemento de produtos do mar para persoas consumidoras obxectivo (terceira idade, mocidade, pacientes con diabetes ou alerxias ao marisco, etc.) que cumpran uns requisitos específicos tanto nutricionais como de seguridade e sostibilidade. Desenvolvemento de técnicas (metabolómicas, proteómicas, xenómicas, lipidómicas, etc.) mediante o uso de modelos animais e cultivos celulares para caracterizar a resposta a unha dieta de pacientes ou persoas consumidoras e deseñar tratamentos e produtos para unha nutrición personalizada (p. ex., nutracéuticos, produtos do mar hipoalerxénicos, inmunoestimulantes, alimentos funcionais, etc.).

Desenvolvemento de procesos para a transformación de descartes e subprodutos do mar en novas materias primas (pasta de peixe, aceite de peixe, etc.) con valor engadido para a xeración de innovadores produtos alimentarios procesados (hamburguesas, nuggets, etc.), garantindo a súa trazabilidade, o seu valor nutricional e a súa seguridade ao longo de novas cadeas de valor.

Modelado a múltiples escalas para flexibilizar la toma de decisiones y optimizar procesos complejos (p. ej., esterilización) basado en el control de la seguridad y calidad de los productos alimentarios mediante técnicas no invasivas (sensores de software, etc.).
- Capabilities | Threat assessment and critical control points along seafood value chains
Assessment and development of protocols to identify the most problematic areas and products in terms of microbial contamination and parasitic infestation along the value chain of seafood products.
- Capabilities | Development of bioprocesses (biorefineries) for the extraction of bioproducts and bioactive compounds from food industry by-products
Development of processes that allow extracting useful components of industrial interest from discards and food industry by-products and effluents. Biochemical characterization of useful components present in different kinds of fisheries products and by-products, such as skin collagen, visceral enzymes, chondroitin sulphate present in cartilage, chitin from crustacean shells and cuttlebone or protein hydrolysates obtained from muscle. Evaluation of potential applications of these compounds through the characterization of their biological activities (antioxidants, etc.) and functional properties for their use in different industries, such as biomedical, chemistry, cosmetic, food, etc.

- Software | BioPreDyn-bench: a suite of benchmark problems for dynamic modeling in systems biology
BioPreDyn-Bench is a suite of benchmark problems for dynamic modeling in systems biology. Currently, it contains six challenging parameter estimation problems, which aspire to serve as reference test cases in this area. This set includes medium- and large-scale kinetic models of E.coli, S. cerevisiae, D. melanogaster, Chinese Hamster Ovary (CHO) cells and a generic signaling network. The level of description includes metabolism, transcription, signal transduction and development.

- Prototype | iObserver: On-board electronic monitoring system for catch identification and quantification
iObserver is an innovative monitoring device based on automated video monitoring coupled with artificial intelligence developments for visual recognition and quantification of the catches on board fishing vessels.
iObserver implements a continuous image recording system adaptable to different fishing vessels and deep learning algorithms to automatically identify and quantify catches on board in real time.
iObserver focuses mainly on developing algorithms for robust automatic species recognition and size estimation of fish transported on a conveyor belt. Trials have been performed on board Spanish oceanographic vessels and commercial vessels. With over 300 days at sea, iObserver was used in more than 1000 hauls and took more than 200,000 pictures, and 17 species have already been included in the system's catalogue.

MIDER (mutual information distance and entropy reduction) is a general purpose software tool for inferring network structures. It has been developed with biological networks in mind but can be applied to other areas.

MEIGO is a global optimization toolbox that includes a number of metaheuristic methods, as well as a Bayesian inference method for parameter estimation.
